Still, what is making me so down is that it won't be the first time they would have killed 'important' characters in their mangas...criteria like 'they are their most popular couple' or 'it's thanks to CCS that their fame jumped to the top worldwide' or 'they said they would be happily together forever and could live hundreds of years if they wished to' or stuff like that would have been good enough for others mangakas, but knowing Clamp, they REALLY might just kill them off.
As for your suggestion: you have to consider that the Time was rewound only in Clow Country, to go back to a moment prior to the one the princess was cursed. The flow of Time wasn't disturbed in CCS|Holic, only the existence of Watanuki/disappearance of 'Syaoran' troubled everything and changed the future that should have been.
I also think that the general idea is that the distortion shall come to an end, and Watanuki BEING that distortion+wishing to disappear, he 'should' vanish together with it. All the efforts Yuuko/'Syaoran' had been doing was for him to keep on hanging on to life, even with the distortion gone.
About SxS, again, I'm not giving up on them because I find it weird that Clow Reed and Yuuko would wish for a future built on their *bloody* sacrifice. Still, Clamp made it a point since chapter1 that 'the parents' were dead and that 'reviving the dead' is impossible, it's troubling...
