"It" is his parents' feeling (grammatically). I'm assuming "you" is addressed to Watanuki, but there's no way to tell beyond context.
She clearly thought it was her fault, and it was by no means an unreasonable assumption. I don't think, though, that Watanuki is causing Himawari's issue; she's just got bad karma imo.
