Hm, I read it as the protag was born to mortals, but there was an immortal part of her (the weird shit on her shoulder that never goes away) which is condemned by the clergy because it's a symbol that ties her to the imprisoned goddess. So when she chooses to walk away from humanity, that's when she finds her way into the celestial clockwork. And then, yeah, there's some metaphysical fantasy gobbledygook that I don't get, either.
